Here is my simple test to run your BSMAP. Could you tell me why
"Segmentation fault" happened?

bsmap -a t1.fa -d t1.fa -o t1_test

t1.fa
-------------------------------------------------
>1
TTATTATTTATTATTTTTTTTTTATTTTTTTTTTATATTATTTTAGT
>2
TAAAAAATTAAAATAAAAATAATGATTGAGGGAGTGTGGTT
>3
TTATTATTTATTATTTTTTTTTTATTTTTTTTTTATATTATTTTAGT
>4
TTTATTTTATATTTTATTGTTATTAAGAGGTAATATGTA
>5
TGTTATATGTTAGGTATTTTAGTGTAATTATAATAGTTTTTAATTTTGTT

The output is as following:
-------------------------------------------
Start at: Mon Feb 8 20:27:52 2010
Load in 5 db seqs, total size 224 bp. 0 secs passed
total_kmers: 1048576
Create seed table. 0 secs passed
Single read alignment:
Query: t3 Reference: t3 Output: t3_test
Segmentation fault

Best wishes,
