Boats typically have more smaller weapons and those weapons typically shoot much faster. This would require a different mode of control (not clicking/tapping once for each tiny bullet) and maybe a simpler model of them (not a whole entity/contact for each tiny bullet).
It should be noted that the current GUI doesn't support more than one type of any given kind/subkind combination (like weapon/shell) on a ship.
A workaround (suggested by Camo) is to make the secondary weapons fire automatically, without GUI intervention.
Many ships have small weapons that (currently) are not implemented
