I'm aware of this issue and should be fixed soon. When I released the update i figured it wasn't that big of a deal and i figured it would also be more convenient, but I can see how it might be confusing to have larger than a stack of items. I'll try to have this fixed for this and other machines that output greater than vanilla stacksizes (mainly the drills).
