Wip workflows to main #244

Adding our current workflow results to the main branch, so future branch updates don't need to go through messy git rebasing in terms of main branch update.

This PR consists of 2 parts:

  1. Within workflow folder: Adding all configs

  2. Within method/metric folders: change the access of the files so snakemake file can read them.

Hi, can I have this merged to main so I can start a PR about the QC implementation in the workflow as well?
