Refactoring Stage_3/test_main.py #11

Rewrite the code and run it in pytest style.

Josh demonstrated the testing using pytest. Marriane to try testing the test_dir_config.py to distinguish whether test_main.py is problematic or the pycharm setup to run pytrest is problematic.

Stage_3 test_main.py is now pytest format and all three tests v vp vpa have passed. 0cf4443
