Not really sure what happened, but now $
seems to work correctly, however auto-completion seems to be broken (it is completing from words in the document, rather than using the triggers defined in LaTeX math.sublime-completions
or LaTeX.sublime-completions

I will try to restore the default sublime-completions provided by LaTeXTools and see what happens.
Alright, restoring the sublime-completions provided by LaTeXTools fixed the issues. Also $
seemed to works correctly too now. Not sure what to say!
