Some guildies and I are having the same problem. I transmuted a meta around 21 hours ago, checked late last night and it said 7 hours left which is correct, logged on today to transmute another and it said 1 day 1 hr left on the CD. It's supposed to share a 20 hour CD with every transmute, and transmuting something else doesn't seem to reset the timer on it either. I transmuted a primal might today instead and the timer for the earthstorm was the same, 1 day 1 hr.

After doing some research I found that in 2.0 it was supposed to have a 48 hour cooldown, but was changed to 24 hours in 2.1, so it's still bugged regardless but just thought I'd share that. I was wrong about it being 20 hours.
Edit: there's actually a lot of mixed information, some comments posted on WoWhead in 2.1.2 are saying 22 hours for earthstorm, so not sure if it was gradually reduced in the 2.1 patch. It was then reduced to 20 hours in 2.4.3
Same problem here. Some GM even answered one meta gem should have 20h cd, other one 24h cd so no idea what info is actually correct...
But yeah my cooldowns do the same: you transmute as meta gem, you get the 20h cd but after cd is / should be gone (you can check transmute list to actually see the cd is gone) and get materials for transmute, suddenly there is a 1day 1hour cooldown again - not sure exactly at what point the cooldown becomes visible again.
Also, the primal might is in some way connected to the cooldown times as it is sometimes at that 1day 1h cd too when you transmute meta gem.
So definitely some bugs there, makes transmuting extremely annoying.
Same issue with Transmute Earthstorm Diamond. It seems like, for me the timer resets whenever I log in, and the CD should be available. Then resets to over 24hrs, when it should only be a 20hr CD!
Description: My earthstorm diamond & skyfire diamond transmutes will say 15 mins left and yet when it should become available it resets to over 24 hours.
How it works: When I transmute a meta gem it goes on a 24 hour timer that resets upon reaching 0, back to 24 hours... making meta transmutes a 48hour cd.
How it should work: I should be able to transmute a meta gem every 24 hours.
