Order of execution of MILRET #3

It's not clear from the README or program help, whether the normal operation of MILRET should be to provide it with the gff output from MILRAA, or to run it without this - please clarify.

Adding to the previous comment: Would it be possible to extend the GFF3 output with the IES+, IES- and retention scores? I realize it's more and more info being squeezed into the last column, but it's also useful to check these at a glance by hovering the mouse cursor over the annotation in Geneious.

MILRET can be run with the MILRAA output or third party IES junction annotations. This will be clarified in revamp of the docs.
