I don't think there are libre replacements for those fonts. They are supposed to be exact copies of what those systems looked like -- I don't know there's any way around that.
In that case, could there be a build option that omits proprietary fonts?
Possibly, but then you're kind of defeating half the purpose of this program! I'd imagine a ./configure option could be added, though I don't know the code base that well myself.
Plainly proprietary:
app/qml/fonts/1977-apple2/
app/qml/fonts/1977-commodore-pet/
app/qml/fonts/1979-atari-400-800/
The author of this font may liberate it if asked.app/qml/fonts/1982-commodore64/
The other fonts with a date from last century look a little bit fishy and may or may not actually be proprietary, that is if the libre licenses were not authorised by the copyright holder.
