Replaced intersection of samples names with scores with MatchedAssayExperiment call

analyses.Rmd is no longer part of the Bioconductor release of the package (deemed too deep into inference); @ACSoupir if you'd like still to incorporate these changes it'd be best to open a new PR with the latest (accepted) Bioc compatible package version. Thanks!

Sounds good. Will put it on a list and if/when i get some time will try and come back to it.
