Great suggestion. I assume we would have both a means to set the color of a glyph, which would be stored as a custom annotation.
Linking colors of CDS and corresponding promoter is a bit trickier. This would only make sense when both are specified in the same diagram and the CD being viewed is contained within an MD with the corresponding interactions. Namely, there would be genetic production interaction from the CDS to a Protein CD, then another inhibition or stimulation interaction from the Protein CD to the promoter.
Currently, glyphs in SBOLDesign 3.0 are black and white. It's helpful to communicate differences, relationships, etc. using color. For example, it would be useful to color the interior of the CDS glyph of a regulatory protein to match the color of the glyph line of its cognate promoter.
