New biomass

Main improvements in this PR:

• Address issue #107, continued with discussion in #159.
• Update the model biomass to include cofactors and ions
• Cofactors and ions composition were taken from several reference and YMDB database, detailed information are stored at the ComplementaryData/physiology/biomassComposition_Cofactor_Ion.tsv
• Ions transport and exchange reactions were also added into the model
• All functions related to biomass change were updated
