Update documentation, regenerate some, and preparation for release 4.0.0 stable #449

Some things are still missing to work fine (can't generate some docbook from template)

Need to regenerate this file from another astah version, mine is too old and broke the picture core/design/docbook/images/png/VISHNU Deployment Overview Diagram.png

Some files still have not been regenerated looking to fix it too

There's a missing image but until we get a new astah to regenerate it, not a blocker.
