The bioreactor and hydroponics now has a network of (not really visible) pipes. These allow the biomatter solidifier to run without shuttling canisters around, and hydroponics to be done without excessive amounts of bucketing.
Although it'd totally be possible to connect the cloner's biomatter tank to the bioreactor's pipes, it's impractical on our map due to the sheer distances involved.
For some reason, a biomatter canister needs to be wrenched into the bioreactor's port before biomatter can actually flow through the pipes.
Botany now gets a wrench so that they can connect the two water tanks they get to the hydroponics piping network.
