Adding new repo structure and along with some commands rewritten in python.

Makes TACC/agavepy a hard dependency

Merging this branch ahead of schedule as TACC-Cloud/agave-cli:fixing-apps requires TACC/agave-py to work.

TACC/agavepy is itself under heavy development so this project needs a way to work with the updates from its develop branch.
