Move Doxyfile to root directory and set HTML output to `docs` folder. Fixes #4

Move Doxyfile to root directory and set HTML output to `docs` folder. Fixes #4 #5

I have moved the Doxyfile to the root directory, set the paths from the root dir
I also set the HTML output to be in docs folder if you like to serve the documents as a GitHub page (which I think would be useful).
The LaTeX output is set to existing folder doc/latex.

I hope this is OK.

I have also modified the documentation of Sampler.h as it was causing problems in compiling the LaTeX documentation.
