Fixup Charges #29

Fixed some indenting errors along with other issues such as syntax and commands. There is still one problem that pops up with the CDATA section. I have tried to fix it, but I cannot seem to get the error to go away when looking at it on a DOM visualizer.

Also link the "ticket" aka the "issue" in:

The tool seems to work using the test data on the galaxy docker.
