Does this REALLY happen on PCEHawk too (not the same as Mednafen?)
Happens on all PCE cores currently in BizHawk.
Does this happen on mednafen 1.29 stable? There have been updates to timing and ram behaviour

I tried: BizHawk 2.8 cores
Ares Turbo Engine Mednafen 1.29 (and by sidestep pce-beetle-accurate libretro core via retroarch) Ootake was the only one that emulated it correctly.
was readingthe mednafen forum and looking through pce bugfixes, this is reported as a regression upstream. However i dont know if the post has gotten any attention. This was originally fixed around 09.38 and regression around 1.25.
Just sharing this after clicking by the info.
Now that mesen2 is out with its own pce core maybe try your game there
Summary
Game crashes during third cinematic after clearing first world of the game. Seems to be an issue in Mednafen too, however Ootake PCE emulator runs it correctly. File info: Magical_FantasyAdventure-_PopfulMail(NTSC-J)_[HECD4011] - cue/iso // SHA1 4A019D48DBB0C6F81EBD5FF0EA130B1E98EE2DA6 SaveRAM file at applicable point in game - : Magical_FantasyAdventure-_PopfulMail(NTSC-J)_[HECD4011].zip Continue the game with the save file and press UP to talk to the character that ends the segment and starts the cutscene.
Update -
Loading SaveRAM into Ootake and playing through the cutscene allows you to continue gameplay, but all subsequent cinematics after the first two are completely broken.
