Adds test for DMPlexExtrude functionality in PETSc
Fixes wedge mesh and adds a test for it
Adds few mesh accessor functions

I updated the Docker container to a very recent version of PETSc, which changes the Exodus II viewer interface functions, so you'll probably see some related compilation errors.
