Fixed flush bug in the fx3 toplevel, adjusted the fx3 firmware, and created a new interface stress test.

Thanks for the great work Max! Looks very good overall, a great step forward for GLIP. In addition to the review comments above I have only two additional remarks:

Please rebase on the current origin/master. The first two commits are already contained in master.
Please adjust the documentation for the clk_io changes (now always 100 MHz) and the removed parameter.
