Hello. I was wondering if Taiji works with CUTnRUN BroadPeak data alone. I was able to successfully run Taiji with ATAC-seq Narrow Peak data. I used the input.yml and modified it for the CUTnRUN data to include the broadpeak files instead with their complimentary .bed files.
Taiji is just running through automatically without performing any of the steps other than Genome retrieval. I get an empty output folder with just the GENOME and ATAC-seq folder (This has a downloads folder which is empty).
I am attaching a screen shot of the .broadPeak file, the .bed file, as well as the full input.yml and the Taiji log file. Thank you for your help.
