Currently every branch generates Doxygen documentation. The documentation for each branch is put in a subdirectory for the GitHub page branch.
There are two issues:
When deploying the subdirectory, that path is cleared before adding the new files. As develop is put to the root directory (.), the subdirectories for all branches are deleted as well.
The subdirectories are not deleted when the branch gets deleted (apart from the case above)
The solution would probably be to generate the documentation for each branch in respective directories every time a commit is pushed. Then commit all directories.
