This will allow easier invocation from build scripts...

Changes still needed:

[x] Correct incorrect line numbers in patches, equivalent to git apply --recount
- libgit2 does not have this functionality
- Maybe already implemented in the patch crate
[ ] Needs much more testing, ideally automated
- This is why I didn't catch the issues in v0.1.2
