Most of these will be fixed if we ever finish the conversion to the LayoutKit. The application icon menu is a slightly different issue which should be pretty easy to fix.

Also, it appears you're running the older version from HaikuDepot. Some of the layout problems in the preferences window have possibly been fixed already.
