3) What was the exact command you used that resulted in the error?
generateAlignability(

outdir="./result",
athresh=1,
extension=180,
twoBitFile="mm9.2bit"
)

4) Please copy and paste any additional screen output that resulted from
running the command

R program quit after showing "End of file reading 4 bytes".  
I tried map36_mm9 and the same error occured.
