May I suggest that KTIUI should be able to generate those private PEM/DER files 
instead of needing an external program (like PuTTYGen)?

If you want to extract certificates in PEM or/and DER format, you could do 
this, from the tree on the left side:
"Export | Private key's first certificate in chain | As simple certificate file"
