GitHub pages lacks a pretty important ability to actually create nested pages, making it a problem to create lots of dedicated wiki pages (which should be the point!) as it harms top level navigation.
Short of moving to a different site for documentation, in the meantime other repos are employing a custom sidebar like here to manage high level structure. It results in the actual "pages" section being collapsed by default, and showing this (static only?) sidebar html instead.
