When models are imported into Maya, it seems to change the order in which materials are displayed. This is then preserved on export, and can cause various issues in the game. These include but are not limited to water crashing on contact, and ground surfaces playing incorrect footstep sounds. The cause of this issue seems to be specifically to do with Maya failing to preserve the order of materials in a model. As such, LOMNTool should probably be updated to export something that Maya can use to fix that.
