- Changed dicom and jpeg conversion to work on multiple file structures
- Changed copy_masks step to be robust ot different file tree structures and work on scenarios with single mask for multiple phases
- Changed deleting images with empty masks to work on different files structures
- Added masks_path in test even when it it the same as source_path (now it os necessary)
