Errors in the log file #88

Hi Toby. I just ran the EarlGrey pipeline on a small test dataset (5MB fasta file), and when I use grep to parse the EarlGrey.log file for errors, I find these conflicted package messages. Is this a problem or something I can ignore?

Hi, These are warnings in the R scripts (new behaviour in latest R version) that do not affect the running of Earl Grey. I never got round to suppressing these in the main scripts, as it was sometimes useful to look at the R outputs in the log files!
