I don't see what the advantage of this feature is, if you want to hide the
application then turn on minimise to tray and minimise the app.
Also I want to stay consistent with the majority (all?) the GTK/GNOME
applications which don't do this (even as an option), where close really means
close.

I don't agree. There is several apps with this option: shutter, gwibber,
deadbeef, rhythmbox, banshee, etc...
The button "Close [X]" means close the window, not necessarily close the
program.

Moreover, transmission-gtk closes to system tray if you activate the icon in
notification area.
Considering the name and purpose of this application, I think it is justified
to behave in the same manner as the original transmission-gtk.
