"When you shut down the server, billing for the instance ends."
It might lead to some confusion since billing only stops when a SmartMachine is deleted, no when it's off. The minecraft-server-shutdown command actually does delete the SmartMachine (after backing stuff up to Manta), so the sentence is correct in the sense that once you run minecraft-server-shutdown and it successfully deletes the machine, billing for that machine will end.
