does not work with WarioWare: DIY #2

hangs with only "TWLSaveTool 1.0 by TuxSH" on the top screen. I imagine this probably won't be easy or possible due to the way the game saves but thought I'd just "put it out there".

from Wikipedia, might be useful?:

While the game originally was going to use a normal Nintendo DS game card, it uses a NAND flash memory card in order to save and load microgames faster and allow players to store more microgames.

I don't think savegame-manager support this games either, does it?

I'm not able to start up savegame-manager now though I don't think it ever recognized it.

I am able to use "DSaveManager" which also works with 3DS game cards. it didn't seem to recognize it either.

in any case you might want to list this game in the README as well. I see you've already done this.

Could be renamed: Games with 8MB flash chips aren't working

I don't think so. WarioWare DIY is totally different from all the other games, as it stores both its ROM and save file on a single NAND memory.
