Fix header in README #27

Missing whitespace between # and header title for this line (#How to run the Analysis open a command prompt/ terminal) is why header doesn't render.

And as I read further, I see a few more Markdown syntax errors, including missing code formatting (e.g., make all should be make all), and list under Files Inputs, outputs and dependencies header.
