Updating plotting documentations and change structure

1. added plotting parts in example.ipynb and vignette.ipynb
2. restructured the headers and changed index.md to make the documentation better stratified on readthedocs

Not using example notebook to build the docs anymore (but I kept the notebook file in the folder, in case there is future use)
