Harden data pre-processing workflow #2

Current data pre-processing workflow is somewhat fragile, and there were instances where the data I had was not compatible for various reasons. In some cases this may have been that the data was not correct, but I want to review and rewrite portions of the data pre-processing to ensure that the code is not the issue.

It might be good to create a step-by-step wireframe of the data flow here to help me understand how to best approach this.
