either support it or make it clear in the docs that it assumes paired end
would need to go through and add a toggle to the fabfile -- looks like toil does have a single end option here https://github.com/BD2KGenomics/toil-rnaseq/blob/master/docker/wrapper.py not sure how the other steps are affected.
