The first PR of many. Starting with some general refactoring. Mostly to change the directory structure and conform it to our Bulk pipeline.

[x] Create explicit top level config that defines the parameters for the pipeline
[x] Move all other configs to config/
[x] Create modules/ directory
[x] rename input files
[x] Update README.md
