Adjust neutral temperature meaning and docs improvements #137

Changes

Neutral velocity, if not specified by the user, is now determined from the neutral temperature as $$u_n = \frac{1}{4}\sqrt{\frac{8k_B T_n}{\pi m_n}}$$
Split running simulation from json into config generation and simulation running steps.
Improved docs for configuration and wall loss models
Renamed _discharge_current to integrate_discharge_current for clarity.
