Impressive work!

There are a few files that we don't want in the code repository. They will be created when building the package. Could you remove these from the pull request?:

• All files in the vignettes/build/ folder.
• All files in the inst/doc/ folder.
• vignettes/Introduction_to_MutationalPatterns.pdf
• R/._read_vcfs_as_granges.R: What's in this file? I don't think we need it.

One minor nitpick:

• Could you remove the spaces after ccowplot (>= 0.9.2) in DESCRIPTION?

I'll wait with merging for these changes.
