Broken backwards compatibility for first level #372

When updating the first level script to use the more versatile RegFile method rather than the old MotRegTemplate, I accidentally broke backwards compatibility. NumRegPerFile never gets set in the old branch of the code, so Matlab errors out.

Closing this as irrelevant since we've moved to a much improved/different version of the first level scripts.
