Please describe this problem in detail:
When enabled the logo for my site does not display. The only work around is to 
make a folder for every re-written URL, this includes topics.

Mod is Pretty Urls 1-0 RC5?

SMF is SMF 2.0.1

What other mods do you have installed?
Was 1st mod installed so not a mod clash
