General bug fix branch #111

This commit fixes an issue with configuration assuming the active window is the VCC emulator window resulting in conflicts with windows that are created prior to the VCC window being created.

Yep. It's broken too and suffers identical problems with exchanging registers that don't exist as well as not setting the MSB correctly when exchanging 8 bit registers with 16 bit registers. I'll look into fixing it tomorrow.
