My personal opinion on adding enemies is mixed. Having enemies seems like a simple mechanic which wouldn't really fit noclip in its vision... I think enemies are too common. Enemies as hazardous material, though, could be interesting (i.e.: turrets in Portal). Having hazardous sections would too be interesting, and I think it's needed.
For the visible platforms, I do agree. Maybe fading platforms are a neat visual cue and could also improve the game's visual feeling.
For the menu, I agree. We have to overhaul pretty much everything. Horizontal layout is cool in concept, bad in practice.
For the story, I'll look at the screenplay and share my thoughts about it soon.

Thanks to the players feedback, several things emerged.
GAME DESIGN
make invisible platform visible for a short time after stepping on them;
LEVEL DESIGN
remove the puzzles too easy like the one in with you just have to jump on the invisible platforms.
UX/UI + CONTROLS
add jump buffering + coyote time;
