A save/resume system needs to be here. Maybe a good idea would be hitting certain invisible boxes which will let the player spawn to the SpawnPlatform inside that invisible box. For example, if the player is inside Area0-Level0, he'll be inside the Level0Box, and inside that there'll be a SpawnPlatform. That platform will be the one the player will resume the game from. Of course, this actually means losing level progress if, say, the player manages to get to the end. But as of right now noclip's intention is to make whole areas with smaller levels inside, so this method would actually fit. It could even fit into the narrative side of things, since there could be a SpawnPlatform inside a narrative section.
(FYI) Loading screens: maybe they're not ideal for a project this small, but stylistically they can actually mean something.
