If you are using x360ce and your control mappings are messed up in game, here's how I made it work:
Plug in your controller (of course lol)
DO NOT open x360ce, close it if already open
Open "MGS2SSetup.exe", go in the controls tab, click to configure and select NO under the gamepads tab, click on "confirm and go back"
Save and start the game
The only issue with this is that you can't use V's control scheme, since the game now uses the original control scheme which is just like the ps2 one.
So basically it seems that x360ce goes in conflict with V's controller settings when using certain controllers: I am using an original ps2 controller through a USB adapter, and this was the only way to make it work properly. Any other game works just fine with this controller and with x360ce open.
I also tried using an original xbox 360 controller and I had to keep x360ce open with the XBOX control scheme selected inside the control settings to make it work, just as it is intended to be.
I only tested this with the GOG version so I don't know if it works with the retail version too.
