This PR will:

Dependency fix: fsspec>=0.3.3
Change the base image of the dockerfile to use ubuntu as base for better performance using gunzip based on these studies
adding git ignore if pipeline is ran in root of directory to not track generated nextflow files
deleting python module in nextflow file -> not needed anymore
