Unfortunately, with this change the games are totally independent. So, ya...they'll be duplicated.
But why not sharing these files? Would sharing cause any problems?
Is it safe to manually fix this with symlinks?
One of the advantages of the update is that these games can have their data files out of sync with each other, they were shared before and it made awkward dependencies; it may be safe now, but you could have issues in the future. So not recommended.

the SteamPipe beta versions of Day of Defeat: Source, Half-Life 2 Deathmatch and Counter-Strike: Source each have an independent set of the HL2 shared VPKs (whose contents were originally contained in source materials.gcf, source models.gcf and source sounds.gcf).
The VPKs are identical:

This is a rather glaring waste of disk space. Will the VPKs be shared between the games once the beta goes gold?
