I second this issue, Its a real pain to have to try to make any progress nowadays and has sapped all of the morale from mapping communies.
An official tool which automatically took selected custom files from a designated directory and allowed us to pack them into our custom .bsp files would be great. (With the option to Auto scan for requred assets, and an Add feature for any other customs or ones the Auto may of missed)
Fletcher Dunn has already stated on the mailing list that the SDK will be fixed sometime soon (presumably after next week's TF2 update).

steve-Dundee: The first third of your post is about Hammer not working properly... and that was specifically what I was responding to.
Who knows, fixing the SDK may also fix the issues that are causing Pakrat and packBSP not to work properly, because frankly the BSP file format hasn't changed in... well... decades now.

Since the Steampipe update it has been almost impossible to map for HL2DM using MP without a lot of long winded work arounds or mapping in 2009 Ep2 which is not ideal. I actually got MP working last night after a lot of trial and error and by copying a lot of files back to the old directories.
Anyhow, without wanting to waste too much time I decided to compile the map and pack it to see that all was OK. The third party Packing programmes ie Pakrat and packBSP were both tested and neither worked anything near the way they did before the update, lots of missing textures and purple and black checks in game. (tested by another mapper as some were custom textures that he would not have had on his computer)
Is it Valves intention when the update to Source and Hammer happens to supply a tool to pack the maps rather than relying on 3rd parties or are we going to suffer even more due to the updates?
