Though people have been talking about this on Reddit, nobody seems to have reported it here so far.
When bringing up the dev console on Steam Deck in Portal 2, no input is registered by the console window except for the "Enter" key which prints ]. This applies to both, the Deck's onscreen keyboard as well as a physical USB one.
I haven't tested Portal 1 or Half-Life 2, but the Reddit post suggests that these games might suffer from the same issue with people having to switch from native to Proton in order to get the console working properly.
Not sure if it was the June update for Portal 2 that fixed it, or some update to the Linux sniper runtime or Steam OS, but the dev console is working now as expected... Closing this as solved.
